Which part of Pico should I base myself in, and what kind of accommodation is there?
Quick answer
Base yourself by what you came for, because the island is long and the coast roads are slow. Madalena suits ferry trips and the mountain, Lajes suits whales and whaling history, and the north coast splits the difference. Rural conversions outnumber hotels.

Choose by what you came for
This is the one decision on Pico that is hard to undo mid-trip, because 447 square kilometres of island with a mountain in the middle means the two coasts are a real drive apart. See driving on Pico before you book anything.
Madalena, on the west coast, is where the ferry from Horta berths. Base here if you will cross to Faial more than once, if you want the one town that works without a car, or if the mountain is your priority: the trailhead road is nearest.
Lajes do Pico, on the south coast, is the old whaling town. Base here for whale watching from the south side and the whalers' museum. It is the furthest point from the ferry.
São Roque do Pico and the north coast split the difference, and put you nearest the lajido vineyards.

What the accommodation is like
Pico is not a resort island. The stock leans heavily towards rural conversions, guest houses and self-catering: old basalt houses reworked, often outside the towns, often with a handful of rooms. Hotels exist, and there are a few genuinely notable ones, but they are the minority.
Two consequences follow. Properties are small, so they fill, and booking late in summer is how people end up on the wrong coast. And many are outside walking distance of anything, which brings you back to renting a car.
